No, winner selects which hex (and only the hex), if there would have a choice for the loser had he been supplied. I guess there is nothing that stops the winner from allowing the loser to retreat into several hexes, but the loser still retreats his units into the allowed hex(es). If the winner could decide in detail the retreat then this would be a gamebreaker. I quoted paragraphs, but I am not in the mood to look them up again.) They are out of supply and cannot draw to the Bavarian cities. However in the 1805 scenario the supply sources for allies are major cities in their respective home countries (only). In the campaign Bavaria is listed as a french satellite, so the austrians cannot draw supply to Bavaria either (until they conquer it anyway, which should be unlikely and shortlived). If I recall correctly in the first edition supply range was 3 hexes, not 3 movement points. But there was attrition before the first turn. Hope that helps.
